My question: Does this mean that only PHP pages can log the activity? The vast majority of our pages are .htm pages so I'm wondering if AbleLogger will work throughout our site.

Yes, that is correct. To log non-php pages, you would need to use something other than AbleLogger Pro (there are lots of other options out there, so I chose to focus on what I know best).
